Differential gene expression\nanalysis using RNA sequencing (RNA-seq) data is a standard\napproach for making biological discoveries. Ongoing large-scale\nefforts to process and normalize publicly available gene\nexpression data enable rapid and systematic reanalysis. While\nseveral powerful tools systematically process RNA-seq data,\nenabling their reanalysis, few resources systematically\nrecompute differentially expressed genes (DEGs) generated from\nindividual studies. We developed a robust differential\nexpression analysis pipeline to recompute 3162 human DEG lists\nfrom The Cancer Genome Atlas, Genotype-Tissue Expression\nConsortium, and 142 studies within the Sequence Read Archive.\nAfter measuring the accuracy of the recomputed DEG lists, we\nbuilt the Differential Expression Enrichment Tool (DEET), which\nenables users to interact with the recomputed DEG lists. DEET,\navailable through CRAN and RShiny, systematically queries which\nof the recomputed DEG lists share similar genes, pathways, and\nTF targets to their own gene lists.
